Probably just coincidental that you're having problems with it around same time as change in boot files. Windows 7 update problems are probably not related to having the boot files in both partitions.

If that really bothers you, I don't know off-hand how to delete the boot files from sda2, but you can probably get answer on the Windows 7 forum. If I understand correctly, you now have two entries to boot Windows instead of just one. Not really sure that running that command from either live Mint dvd/usb or from your installed Mint will make any difference.
